Hello. It`s not a bug iN QoS. RT-N66u is fully supported at the moment.

QoS marks packages well package ID may be changed. I don`t know this program but look please to settings and search any option for disabling warnings or no replay?
I dont use (dont like) QoS  I prefer BW Limiter to shaper my bandwidth.
